I don't know man. mov isn't a favorite of mine, I tend to avoid it. You could try TMPEGnc. It use to be free, now it's got a 30 day trial period.
There's some info here, and where to DL it.

If you have never done video file conversions before, you are gonna have to do a great deal of reading. Some conversions are strictly for people who've been at it awhile. I did a quick search, and there isn't much on it, but I'm sure it can be done. I imagine if it came down to it, you could just recapture the stream under a diferent file format, like AVI if not Mpeg. The problem with this is that you lose a great deal of quality. I've got Nowhere Man in wmv format, and they are already in poor condition. It sucks, but that's way it is.
You will need a good deal of memory to attempt any video conversion. Don't do it under 128mb. If you have XP, not under 256mb. Pentium II 400mhz processor should be enough, just don't surf the net while you are doing it. Also, if you are going to burn the file to CD, I wouldn't burn at a speed faster than 4x. You can lose quality in the transfer. Faster isn't always better.
Let me know if you figure it out.
