He was being paranoid and I think he was just overanalising it... IMHO he wasn't set up... by scorpy that is

In addition to being paranoid, I think he believed that Scorpius stayed on the ship so that whenever John was at his greatest need, Scorpius would be able to bargain for the wormhole knowledge (John has always believed that this was all Scorpius was about).
