forgive my ignorance please, but in eat me, at the end when they all get to the shuttle, why do they ask jools "you're alive?" should she have been dead? am i being fahrbot?

They were surprised she was able to survive alone despite her survival ineptitude and all the hell that was being raised around them.

So yeah they expected her to be dead. It might not have been a serious expectation though. It could have been more of a joke.
