What really happened?

I´ve searched allthrough the forums about what really happend in the time when Aeryn Sun left Moya in the end of 3d season and til she comes back in "promises" in the 4th season. Why did she assasinate the Hokothians leader, was she calibrating with the peacekeepers, and why?
I have seen all seasons and part 1 of PK-wars, unless the truth is revealed in the second part, i guess they just didnt have the time so sort that out...

This was more or less explained, in Dog With Two Bones and also in Promises. They're as much as you're going to get.

Aeryn left Moya to join up with an ex-Peacekeeper unit. These guys were PKs but not any more, instead they would do what they could to establish peace and were more like mercenaries than anything else.

One of their tasks (I think it was a task they were to be paid for) was to take out the guy you're referring to - the Prime Lokothian (or something like that). I don't know who they were paid by, but it seems that the Prime Lokothian wasn't a good guy anyway according to what Aeryn said back in Promises. It seems the entire mercenary squad was taken out though, Aeryn just managing to get away with the heat delerium, to be found by Scorpy.
